Finally,

That's the gantry crane track. It'll go from the bridge to just past James Street and will enable the efficient removal of spoil from the excavation into a steady lineup of trucks exiting onto Bay Street. Once the crane is installed, that's it, we're getting 24 hour digging for about a year.

This will be excavation for the station entrances?

Not just the entrances, the entire station. They're going to dig two massive holes on either side of Yonge, mine under the existing station and then build the station up to ground level.
